Sweden is inside Schengen, and most passports from the Western Balkans require a normal border check on arrival at Arlanda, including recording of entry and exit details under the EU's current border system. It's a routine process at a well-used airport — have your passport and any onward travel details ready, and expect the check to be straightforward.

Once you're through, there's no second passport control anywhere else in the country during your stay, whether you're heading straight to a relative's flat in Stockholm or somewhere further out in the service area.
